I have just finished making an order. I used my business card for the purchase. Can I get a VAT invoice in my company's name?

I am just not sure if the invoice will contain my company's name on it or not?

No. In accordance to VAT regulations (laws), a VAT invoice can only be issued in the name of the payee. If you paid using your company's cheque book, then you can request a VAT Invoice in the name of the company.
