Have you checked whether the Play Store and Youtube has been deactivated or not?To check this, find and tap Settings > Apps > Google Play/Youtube. If the apps are inactive, tap "Activate".
If this do not manage to get the app icons back to the app drawer, I would suggest that you try to repair the software on the phone using Xperia Companion and a computer. Keep in mind though that all user data will be erased by the repair, so it is advised to do a backup before to avoid data loss.
